In no particular order:
Raging Bull
Blade Runner
Until The End of The World
Vertigo
A History of Violence/Eastern Promises
Manhattan/Annie Hall/Stardust Memories
Spinal Tap
One Flew Over The Cuckoo's Nest
The Good The Bad and The Ugly
Dark Days
The Cronenberg films are together because they're both great and have the same lead actor. I have no definitive favorite Woody but those three are the tops. The fantasy Frankenstein scene in Stardust Memories sort of describes a lot of my romantic troubles. I've been on a massive Netflix binge these last few months... okay, the whole winter. I've watched about three movies per week (in addition to being nearly half way through The Wire). My favorites are still my favorites. I wonder if they will stay that way? Is it possible my personality, likes and aesthetics are all worked out now? I like change, I need change (sometimes), change is healthy. However, there is something comforting about knowing my favorites.
Some runner-ups are: Citizen Kane (the first and last 3 minutes are the most beautiful in cinema), Little Miss Sunshine, The Bad Lieutenant and Happy Together.

some jack nicholson movies of the same vibe as cuckoo that i like better, for your consideration:
* the last detail
* the king of marvin gardens
* the passenger
* five easy pieces
(i can't convey to you how glad i am that you decided to edit little miss sunshine off of this list.)
also, where's touch of evil? i remember that being a fave of yours in college, and i actually like it better than any of these, save vertigo and maybe a history of violence (haven't seen end of the world but i'm not a big wenders fan).
also, here's a link to the best thing i've read about history of violence, which includes a long comparison to hitch's shadow of a doubt, which is well worth it if you haven't seen it:

Yeah, Touch of Evil was the top Wells for many years.
I still love Film Noir. Citizen Kane was considered the origin of the Film Noir cinematography style.
Oh come on... the last scene in Little Miss Sunshine is pee-your-pants funny! What was so bad about that one?
I'll check out the other suggestions. Thanks.
I lost my internet connection in my studio for some reason. I've been on the web in 1 coffee long intervals at loud coffee houses lately. I'll have more time to follow up when it gets fixed
